I installed the Windows Security Update Package from February 2004 on an installation of Windows 98 SE. As I was installing Windows 98 SE service pack 2.1a, I was given a prompt that the "file I had was newer" then the one being copied, with a version of 4.90.3004. Could this be a post RTM build of Windows ME? If it comes up again, I'll be sure to give a picture.

This is like saying every hotfix for Windows is a post-RTM build. Are you trying to tell me everything here is from a separate post-RTM iso? Incorrect. The files themselves are indeed post-RTM files (at least all of them that had to do with hotfixes). This does not go to say they borrowed them from a post-RTM ISO.

That file version number indicates a HotFix version of that file for Windows ME, as has been stated. It is possible to use several files from Windows ME with 98SE, the best examples being related to USB devices.
In fact, the entire Windows ME USB driver stack (with the exception of one file) can be used with Windows 98SE. This is done when using NUSB 3.5.

Remember that Windows 98 Second Edition (or even the original version of Windows 98 for that matter) and Windows Me (Millenium Edition) have very little real difference from each other, so it's still basically the same code.
Windows Me itself was just a minor release, and not really a major change from Windows 98 (especially Windows 98 Second Edition) earlier, so this should be of no surprise.

The unofficial service packs for Windows 9x utilize unofficial updates made to WinMe files. Anything that appears to have a build higher than 2222 or 3000 is an unofficial hotfix created by non-microsoft sources. (I used to maintain a project called Win9x Power Pack, which included all of these unofficial patches, so I think I know a thing or two about these files).

Official Microsoft HotFixes can (and DO) contain version numbers higher than 2222 or 3000. The fact that the number is higher does not necessarily mean it is "unofficial."
