Part of it can be changed by editing autoexec.bat. You can also edit the individual programs called by that, and command.com, etc (that will probably require a hex editor)

I used to modify the config.sys to create customized configuration. You can also use colors code and ASCII graphics without touch the command.com. A good start tutorial can be found here: http://www.shiningstar.net/geek/html/multiconfig.html. Help of MS-DOS is also a good start point.
What are you trying to customize exactly?

The message about 'starting ms-dos...' lives in IO.SYS
The message about command.com lives in command.com. Unless you're using msdos 6.21, the startup uses a number in DOS, while the ver command is extracted from the real DOS. (If ye run ms-dos 6.22 command.com on 5.0, it will report 5.0).
Other messages come from the various device drivers loaded via config.sys and autoexec.bat.
