It's stuck at around 6-7 minutes left here on Anex86, just when the first blue square appears in the loading bar. Any help?

PC-98xx Windows 98 and 2000 are optimized for later Pentium/Pentium II PC-9821 systems. They have many components that aren't emulated at all such as C-Bus PCI Bridge.

and of course, they require QEMU/9821 in emulation.

NP21 may work, but I haven't tested.

NP21 barely supports Windows 98 at all, it is painfully slow there

QEMU-9821 may emulate Windows 2000 well, but it still does not have full implemention of the PCI Bridge.
Your best choice for trying some later PC-98xx OS would be a PC-9821Nr (Pentium MMX notebook).

In my experiments around Windows 98 SE on NP21 and Anex86, I found those interesting points.
1. Setup.exe will complain about unsupported FAT block size and exit when runs in NP21.
2. On Anex86, Windows 98 will hang detecting PnP hardware (The system Anex86 emulated doesn't have any PnP-compatible buses!) and will not boot again when you restart the emulation.

Even if it passes the hardware detection, Anex86's emulated CPU will triple fault on configuring Internet Explorer-related components (might be the Microsoft JRE).
I had given up on Anex86.
(ps: Windows 95 and OSR2 installs and runs under Anex86 out of the box.)

AFAIK Anex86 only emulate those required most by PC-98xx DOS-based games, it's not suitable to emulate anything newer.

And is it possible to contact the author of the latest fork of Neko Project II (the fmgen one) to implement the PCI bus and Pentium emulation?

NP2's CPU core is still an interpreter and no JIT or virtualization. You might need a high-end i7 to achieve Pentium level of performance..
Modernize NP2 and tweak it for running Windows will be much harder than you think..
